You can get a Shiny Stone as a Dropped Item or on top of the Waterfall in the South Province, Area Six. You need to climb the top of the mountain and reach the Waterfall to get the Shiny Stone. To get to the top first, you need to unlock the Climbing Ability of your Mount. You can unlock the Climbing Ability by defeating  False Dragon Titan: Tatsugiri at level 55. Once you get to the top of the Waterfall, look for a Red Pokeball. You will find the Shiny Stone inside the Pokeball.

Shiny Stones appear at some auctions in the Auction House of Porto Marinade, which is located in Area Two of West Province. You will have to bid against other trainers to get the Shiny Stone. Remember, you need to get to the Auction House of Porto Marinade through the Eastern Province, which requires the Swim ability of your Mount.
